 When is he gonna get it through his head...?

 直訳すると「いつ彼は自分の頭にそれを通すんだ」という意味になります。

「頭に通す」つまりは「理解する」って事ですね。

「いつになったらあいつは理解するんだ...？」と師匠が弟子の愚痴を言っているわけです。
