以前、if S should~で「万一~したとすれば」という確率の低い仮定を表現していましたが、この文章のif she were to~もそれに似た意味になります。
ただ、shouldの方は話者が、確率が低いとはいえ起こりうると思っているのに対し、were toの方は、起こらないと思っているニュアンスになっています。
「もし、彼女が黒魔導士の軍団を指揮することがあったとしても、我々の飛行船艦隊があるかぎり動くことはできない」
と言ってはいますが、そもそも黒魔導士の軍団なんて使ったりしないだろうと思ってるわけです。
